Any decrypted, edited, resigned eboot can be detected by hash mismatch. Debug eboots have their own signature hash so the same mismatch applies. Mess with .self files or any other game data but messing with eboot flashes like neon. Even cex rtm can be detected, OS builds and sends a signature hash for loaded .prx files (plugins such as ftp or ccapi)
